Repeat analysis
A summary of the statistics generated by a filtering module from the Paracel Transcript Assembler package (Paracel Inc.) after masking the repeats in the methylation filtered and high Cot sequences using the Maize Repeat Database and the TIGR cereal repeat databases as references.

Gene matches to maize genomic sequences
A summary of the results obtained after searching the Assembled Zea mays (AZM) and singleton sequences against a number of databases including the TIGR non-redundant amino acid database (nraa), the plant Gene Indices and the maize High Throughput cDNAs (HTCs) from GenBank.

Maize Sequence Annotation
A searchable database containing the individual methylation filtered and high Cot sequence reads with linking information to assembly reports for associated Assembled Zea mays (AZM) sequences. Annotation is based on the siginificant matches to the TIGR non-redundant amino acid database (nraa) and/or plant Gene Indices.

Protein and TC matches
A searchable database containing the AZMs and singletons with linking information to individual assembly reports. Annotation is based on the siginificant matches to the TIGR non-redundant amino acid database (nraa) and/or plant Gene Indices.

Marker Mapping

A searchable database containing unique methylation filtered sequences and high Cot sequences that were mapped against the maize markers.

Genome view
A genomic viewer with all methylation filtered, high Cot and combined sequences mapped against the maize chromosomes.

BLAST search of maize genomic sequences
The Assembled Zea mays (AZM) and singleton sequences from Release 4.0 can be searched with either a nucleotide (default) or peptide query, using BLAST [4].
