     Maize sequences generated from methylation filtered and high Cot genomic DNA clones were first repeat-masked with a filtering module from the Paracel Transcript Assembler package (Paracel Inc.) using the Maize Repeat Database and the TIGR cereal repeat databases as references. The repeat-masked sequences were clustered by sequence similarity or clone links to produce 'clustered' and 'singleton' sequences. Following assembly of the clustered sequences [2], a consensus sequence was determined for each assembly, called an 'AZM' (Assembled Zea mays) sequence. Those 'clustered' sequences failing to form an AZM were added to the 'singletons'. Here is an overview of the assembly process.
